Executive summary.                                                                        
------------------                                                                        

A month of consolidation of code for Wormbase and Human group, fixing of most
important outstanding bugs. ZMap work is aimed at investigating using
Gnome/GTK libraries for all display.


Gnome/GTK
---------

Continued work to move AceDB and ZMap to latest versions of Gnome/GTK, mostly
concerned with getting gnome/gtk libraries updated on Linux (fairly easy) and
on the Alphas (hideous). Our build system copes but the system libraries are
not yet up to date.


ZMap
----

Investigating use of Gnome Canvas as the basis for display of ZMap window.


Blixem
------

Bug fixes in blixem:

- display of long sequence names improved by abbreviating them in the middle
so annotators can still see beginning/end, current abbrev. is "<>".

- The selected sequence name was being truncated, now fixed.

- the % identity routine did not do gapped alignments, it does now (required
bug fix in SMap, bug caused caused the nucleic acid coords for a protein
alignment to be truncated).


FMap/Wormbase
-------------

Add new FEATURE_OBJ seg type for more generalised features that result from
smap objects that are not Sequence class objects.

Fix confirmed intron code to report information about which sequence confirms
an intron correctly.

Fix irritating off by one bug in confirmed Intron routine caused by forgetting
that database coords are 1-based but segs are 0-based.

Add code to display/do user interaction for non-sequence class smapped objects
correctly.

Improve code to correctly output gff_source field contents in GFF records, especially
where there is a parent/children relationship as in exons/introns.

Fix EMBL dumping, broken by introduction of some of new smapped classes and
some changes to tags within classes.
